With nagios for example it will send an email saying the server is back up, pager duty should be able to see that and dismiss the alarm

This would be my number one wish as some of the monitoring systems in use (and NOT my choice) are pretty daft and will alarm and then fix themselves 2 minutes later, usually at 4 am.
